The problem is that the flash memory (a chip on the motherboard) that retains the system's firmware is corrupted. The system's firmware consists of a number of separate pieces. Both must be working properly for the system to operate successfully. Corruption can result two ways, (1) the flash chip stops working properly (this is not the case here) or (2) the firmware is improperly or only partially updated during a (failed) BIOS update operation. For this latter case, the vendor's BIOS Recovery process is supposed to fix the corruption by forcibly updating all of the firmware. Whatever they have provided to you has failed to do that. As I said, your first step should be to contact your vendor's technical support team and explain the situation. They should be able to fix this with a secondary, more forceful BIOS Recovery process. If they cannot, they may have a repair service that can manually fix this. Unfortunately, since your warranty has expired, you will likely have to pay for this process (you shouldn't, since this was caused by their obviously broken firmware update process and, IMHO, they should be liable, but fat chance they will see it that way). Bottom line, contact them and cross your fingers that they have a secondary BIOS Recovery process that can fix this. If they don't, the alternative to their repair service is to install a replacement motherboard yourself (don't purchase this used; you may just be inheriting someone else's corrupted firmware).
